Those S-400s are to protect Russian over Syrian assets and it depends where the strikes occurred. Israel striking random cargo boxes in Syria is not the duty of the S-400 to go apprehend and waste a missile on even if the location is nowhere near where an S-400 was at(Syria is still pretty big)...
