It's a common practice/protocol when conducting maiden flights or first flights with new/untested systems.

I think the engine's height is normal and it's the fuselage that is quite thin on said engine's sides. My theory is that they've left that area relatively "empty" in order to minimise the redesign if it comes to a twin-engined version. Just my 2 cents. The serrated stealth plates look awesome...
