I would place soldiers onto these Turkish-flagged cargo vessels with the justification that Turkish-flagged cargo vessels have been illegaly capsized.

We can do that, we have all the rights in sovereign waters.We should start searching Greek and German ships going through Bosphorus and Dardanelles until we receive a formal apology.
If what you say is true then what is the point of Operation Irini in the first place? If I understand properly you can not conduct a VBSS operation on a vessel in international or internal waters of another country if the ship have its flag and the flag country don't give it's consent of the search right?We can do that, we have all the rights in sovereign waters.
The matter is bigger, in fact Germans has realized they have violated international law under pressure of Greeks, they have got some issues to deal within themselves.
You can not simply rain a ship, open the ,locked-sealed by sovereign state's custom office, containers by force without video documentation and approval -presence of the captain. You can not make sure of those soldiers to hang out around opened containers, will not intend to slip something in those containers to be found guilty later, or to pick something to be missing later.
However in sovereign waters you don't need SOF to raid ships, you can board with your civilian inspectors and they have no reason to prevent from that, any sovereign flag state has rights to do thorough inspections on the vessels entering its waters.
You can not detain the captain of a ship unless he has refused to be cooperative out of the lawful actions, and you can not open containers without him inspecting the process.
The only valid way of stopping a vessel in international waters, if it is headed to your waters and you suspect its cargo, or validity of the verbal declaration of captain, then you can stop, search it with soldiers.
The another valid way that the vessel has been through suspicious activities, history of port visits, false declared cargo or destination, suspicious departure from unregistered ports, or not responding to the radio comms, then the vessel can be expect with flag state's approval.

I think these moves have been made deliberate tbh.If the ship is in internal waters of a country, that countrt has right to conduct search, seize, inspect the ship without consent of the flag state of the vessel.
In international waters, there should be eithere extreme suspicion on drugs, or suspicious or shadowy history, false declaration to intercept the ship. Or the ship should be avoiding comms, hinting pirates have seized or something is not alright with the crew, otherwise there is need for approval of the flag state which ship is registered to.
I don't really understand what operation irini is meant to, but if it is lawful they could obtain rights to control and inspect any ship visiting or leaving libyan waters claiming sovereignty of libya is unclear.
